Quick answer
MSME is the category (Micro, Small or Medium Enterprise); Udyam is the online process through which you register for it today. So "MSME registration" and "Udyam registration" now mean the same act — registering your enterprise on the government's Udyam portal. There is no government fee.
What changed
Earlier, MSME registration happened through Udyog Aadhaar (and before that, EM-II). The government replaced these with the Udyam Registration system, which is Aadhaar- and PAN-based and auto-validates your details against income-tax and GST data. Existing holders were required to migrate to Udyam.

Your micro / small / medium classification is based on two things together:
- Investment in plant, machinery or equipment
- Annual turnover
